&lt;p&gt;Sorry for the slow reply.&lt;/p&gt;
&lt;p&gt;Crypto is usually self limiting and probably a sign of a diseased gut so I would likely just monitor that side of things if you can. I would treat the Giardia with fenbendazole and ensure bathing the puppies daily and trying to be as hygienic as possible. Ultimately a lot of this likely just requires time and maturation of the gut flora to resolve.&lt;/p&gt;
